If the windows are large, the frames of the windows could be part of the structural integrity of the truck cap. I'd be really careful with this; you may need to integrate support beams into the fiberglas panels you are creating, or some other internal compensation for the missing window hardware.

Most of those shell were just simple open layup style pieces. Go to a local paint jobber store and get yourself some regular resin and mat. If they have it you can upgrade to a laminating resin however it is not necessary. You could just get some cheap foam board from the local hardware and tape that to the inside and start the layup. Foam can be glassed in on the inside or you can just take some acetone and dissolve it out of your way once a layer or two is on there. This is common sense, lay up your layers until you hit your surrounding thickness. Once you are completely done I'd get that piece out in the sun for a week of so if possible to help it cure out before doing any type of priming on it. Oh, and to address what Chris said. These shells can be very flimsy without that glass sometimes. I will usually use metal electrical conduit that I bend to shape and glass in from the inside, supporting the whole side from front to back, and a cross X support directly behind the window that was removed.
