It could be the Moon roof hardware was installed incorrectly as well?
I don't think putting the car on the lift caused it BUT I have seen stranger things happen.
Bent car?

The door might just need to be adjusted. It needs to be adjusted up, but its hard to see where that would put the body line alignment. |

Thanks for all the ideas and input, I have it sitting up on a car hoist and stored upstairs at the momment as I am about to come i tomy busy work season, will get it off the hoist next year and have a look at what people have suggested
